So my friend's indie film had a timeline that jumps around like Primer but without any payoff...
We spent 6 months editing this 90 minute movie about a haunted convertible and I still can't tell if the clock radio time stamps mean something or if the director just forgot to sync the audio properly, has anyone else dealt with a movie where the nonlinear plot was more confusing than clever?

Man, I gotta respectfully disagree here. Primer is actually really tight once you sit with it - every time jump has a clear reason tied to the machine rules, it's just dense. Your haunted convertible thing sounds like it might be using nonlinear for no reason, which is way more frustrating.
